By default, I have to say Watchmen, but the rest would include:

Bone
The Maxx
Typhoid, the Marvel Max mini about Typhoid Mary
Berserk
Locke & Key, so good
SQUEE
SUPERNOVAS, the trade of Uncanny X-Men where Rogue leads her own team
ALBION by Alan Moore.

All good stuff.

I just finished a re-read of the whole series and it still holds up. Messed up, funny, and mind-bending at the same time.

Oh wow, I've just been reading the first few issues of vertigo's Punk Rock Jesus, and I am so friggen hooked. I'd stack it up next to Y: The Last Man and Scalped. It's pretty new and I highly recommend it.
Its my favourite characters' universe. Your favourite characters just live in it.
